Immigration in Japan will usually just take your thumb print, and that is not necessarily to check for a criminal record, just to make sure that two people don't try to use the same passport to enter or leave the country. Apparently to many Japanese, most foreigners look alike.
If you are allowed to get a valid passport, then there are no restrictions against your traveling, and you shouldn't have any trouble visiting Japan, unless your name is on a watch list of some type.
In Japan, they pretty much take you at your word, for better or worse.
