I'm a big fan of all the Godzilla movies, except for the 98 version even though the special effects were pretty good, and the Gamera: Guardian of the Universe trilogy (the old series didn't seem that great for me.) Now, aside from the Kaiju movies, my favorite Japanese movies are:

Seven Samurai
Versus
Azumi
Zatoichi
Yo-Yo Cop

Have yet to see Shinobi but am looking forward to it. I've heard a lot of great things about the movie and the manga it's inspired from is pretty good as well.
