hey hey you can spend much longer in Osaka than that! There is the castle (ok not an 'authentic' one but it still looks nice), Umeda, Namba, Ame mura...oh Spa world...well the main thing about Osaka is eating lol.

Kyoto does have more touristy things to see, mainly temples.

If you're doing day trips to Hakone and Nagano you definetly will need the JR pass. So forget the night buses, I personally hate them because I find them too hot to sleep in. And then you end up in the middle of umeda at like 6am totally wasted. Unfortunetly I had to do 4 round trips from Tokyo to Osaka by bus and would have taken the shinkansen if I could have afforded it.
