Kyoto 
Never been to Japan but I have read some awsome books set in Kyoto and by the way it is described and basing my choice on photos, movies and people I know who have lived there, to me it sounds like the place to be.
Between Tokyo and Osaka I'd choose Tokyo (which is what I voted for) just because it is more turistic and I like big citties, but then again I may change my mind after visiting both places in detail.
