For myself (a guy) the worst was probably having the inside of my leg groped on the Yamanote line during rush hour. Actually it was pretty funny: I can't imagine anyone doing it on purpose (who gropes hairy legs?)

My worst thing that happened on a train is getting kissed on an accedent.
