I really can't choose. All my favorite games are RPGs and to select one title isn't fair to the others. But I love:
Final Fantasy VII
Tales of Symphonia
Grandia II
Skies of Arcadia
Xenogears
Legend of Dragoon
and Final Fantasy VIII pretty equally. It is so hard to pick one. 
( Sorry Vesperd-kun, if you have to just pick one of the ones I posted. )

Final Fantasy 7, Skies of Arcadia, and Xenogears.**
