In short...
It has a lot to do with the history of eroticism in Japanese art, where tentacle sex/rape was not uncommon. Nowadays, however, it is more related to the censorship in anime, which does not allow male genital to be displayed in certain cases, thus by using tentacles they are circumventing this rule (at least that was like this in the 80's and 90's, don't know about the present though).
I hope that someone here will be able to give a more details on this subject.
