Tobiko is from the flying fish. Its tropical with unusually lage fins for the size of its body. Rarer fish and produces less roe than smelt, so its more expensive.
Masago is from smelt that is a large, fresh water fish common in cooler climates.

I will leave Yuujirou to explain the difference in the roe itself.
