My guess would be that it has mainly to do with when they developed the romaji alphabet. They had to transcribe the sounds the best they could and with お already taking the place of "o", を had to be given another set of letters and it became "wo". As for why は is pronounced as "ha" in some cases and "wa" in others, it is just how the language developed. Even though it may seem strange, English has tons of weird rules in the language that don't make any sense.
