Shinjuku is the worst place to look for 100-yen shops as it isn't a residential area. Hop on the train and go to the next station in any direction. We had an Okubo in Kyoto
I totally second what you are saying thinking about it as I always saw the 99/100 yen shops in small residential shopping centres in Kyoto.
