I've heard of pretty set check-in/check-out times... (although a lot of places I've stayed at have been lenient to say the least), but I've never heard of what you're talking about. I've stayed in many hotels and Onsens in many different prefectures of Japan and I've never encountered this. Maybe this is the exception and not the rule?
