It doesn't imply rejection. It openly says "please pardon us for not accepting ~~~."

Not necessarily wrong but simply very Japanese-as-a-foreign-language-ish.
(間違いしました is actually wrong.)

すみません is too casual when it's you who made the mistake. Say at least 「まことに申し訳ございませんが」, followed by 「間違って注文してしまいました。キャンセルをお願い することはできますでしょうか。」.

Do use 「しまう」 there or you won't get to use it anywhere. "You did somethig by mistake."
