「～～をＸＸとする」is a frequently used phrase meaning "to put ~~ into the XX position", "to appoint ~~ to be XX", etc. There are no particle mistakes in the ohrase 「釈迦を開祖とする」. Neither が nor の is possible.
In the phrase 「釈迦を開祖とする宗教である」, 「釈迦を開祖とする」is a relative clause modifying 「宗教」.
