Both mean the same thing but the second one is much more likely to be used, it sounds more natural. I don't think it is good form to put "also" at the end of a sentance.

If I were using "also" in that sentance I would be more likely to say "Are you also learning Japanese?". Given the choice I could say, "Are you learning Japanese as well?" which is a bit less casual. In a casual instance I would say "Are you learning Japanese too?

I am not sure a comma is needed at all.
