To me, living in another major Japanese city, there are few positives I can come up with for Tokyo.
If you are comparing it to a city outside Japan, I have no doubt the feelings about it will be different. It is when you have experience with other cities in Japan that you can start comparing them without the fact that it is Japan (and you are likely thrilled to be in Japan) getting in the way.

I am not comparing it to other world cities though. I am comparing it to other cities in Japan.

You have a lot of choice in other major Japanese cities too - along with sophisticated infrastructure... And a lot better organized than the crushing sprawl of Tokyo. The thing is, and part of the point I was trying to make, is that people (particularly tourists) tend to think Tokyo = Japan, when there are other cities that are (in my opinion) nicer places.
People are very willing to overlook negative attributes of Tokyo as just part of "Japan", when in reality, they are "Tokyo" things... Because if you aren't familiar with other cities in the country, you would never know.

I agree that it isn't, but it is definitely a plus. Cleanliness isn't the reason I chose to live where I do, but it is something that is quite nice.
But, again, I am comparing cities
inside Japan.
