The Grudge and Black Rain are two of my favorites that I remember being filmed in Tokyo.

There was another which featured a dark Samurai clan hunting down an American fighter across hospitals & stations... Had a famous scene within a bullet train / 80's movie (can't remember the name).

It minght be this one 「新幹線大爆破」.

YouTube - 【高倉健アワー】新幹線大爆破【予告】

This movie is inspired by a scenario by Akira-Kurosawa and the movie "SPEED" also inspired by the same scenario.

Mr. Baseball with Tom Selleck and The Hunted with Christopher Lambert. Also, You only Live Twice (James Bond, but produced by a American company).
