Foreigners can own a restaurant, and there's no problem having a Bible... there are some Japanese Christians, and many of the foreigners there are Christian. There were even some Mormon missionaries living in the same town I was in Japan.
The problem will be getting a work visa to legally work in Japan. Others have gone into in more detail before on these forums, so I won't repeat it all.
