Tobiko is from the flying fish. Its tropical with unusually lage fins for the size of its body. Rarer fish and produces less roe than smelt, so its more expensive.
Masago is from smelt that is a large, fresh water fish common in cooler climates.

I will leave Yuujirou to explain the difference in the roe itself.

tobiko ish much larger than masago. it's really sweet, and the "pop" from the eggs are much more noticeable than the masago (obviously due to it's larger size)
also, tobiko comes in many flavours/colour xDD

Masago, spicy? They must have added something to it. Sometimes it reminiscent of tobiko, but blander and the roe is so small that sometimes its just irritating. I am going to stop getting it in restaurants because lately it been either completely tasteless, or beyond its expiration date.

Yeah, I know. I endure onion (scallions, actually) and cucumber as my penalty for not forking over the price of sashimi more often. Did you know that shiso grows wild in East Texas? Its even considered a problem weed in some areas. I need to transplant some to my flower bed.
